Setting up Email filtering for OS X's Mail.app
STEP 1: Click on the Mail icon in the Dock
STEP 2: Click on Mail then select Preferences

STEP 3: Select Junk Mail from the menu
Make sure that all of the settings appear as seen in the image below. Initially you will want to have Mail setup in training mode so that it does not delete any messages, and only tags what it determines is junk mail.

STEP 4: If Mail detects a message as spam it will change the color of the message in your inbox. If it detects a message as junk that is good email, select the message and click on the icon in the top that say Not Junk. If a message that you receive is junk mail and is not tagged select the message and click on the icon that says Junk.

STEP 5: Train OS X's Mail for at least a week. Once you are comfortable with the messages it is detecting as junk mail, and those that are not getting tagged go back to STEP 3: and change Leave it in my Inbox, but indicate it is Junk Mail(Training) to Move it to the Junk mailbox(Automatic)
